EGR issues

Hello all, I'm new to the game of civic swap but ....
I just did a CX to VX swap.
Installed a new interior wire harness (under dash nightmare), ecu & engine harness and added the EGR controler
When I first started the vehicle it would not run at idle.
I then realized the EGR was open so I unpluged the egr controler it smoothed it out purzz like a cat now....
I'm running like this now cause i need to, but know its not right & i'm looking for the gas mileage.
Also rough start up idle for about a minute then smooth again
Does anyone have any idea about the egr?
Also not sure if I have the vacuum lines correct for the egr control, I found a diagram, from the web but I'm questioning it now.
And do these engines naturally run this good when warm, this thing just loves 70mph but at the super low rpms almost feels like its going to bog but it doesn't
